My alternator is not charging my battery on my 03 1.1 pug 206, when i checked the alternator there is 13.5v coming out of it at the main cable so i cant understand why its not charging the battery

Could be the battery isn't taking the charge. Really I'd like to see over 14v at idle no load. Get a proper battery test done. I have had a failing battery pass a test but only the one. Also check your earth connections and the live on the alternator isn't corroded.

You should see around 14.4 volts output from a good alternator with lights, heater blower & heated rear window on.

13.5 volt output just isn't enough to charge the battery satisfactorily.

Yep load it up. And then check it

So if the alt is only putting out 13.5 or so, what is stopping it charging the battery?

Rectifier. Poor contact surfaces. Battery in poor state of health.

What is a rectifier?

I'd get it checked to be safe. Some motor factors will give the battery a digital health check nowadays. Rectifier is on the back of the alternator. Stabilises output voltage and changes ac to dc current. Not generally available separately but mostly the part that fails in an older style alternator.
