If you disconnect the 6x9's will the stereo work? How have you got the signal for the 6x9's?

Series or parallel. Do we wait for smoke from the head unit?

so you don't think that maybe your overloading the H/U by runing the 6x9's and the fronts togeather then ??.
why do you not just run new cable to the rears from the H/U.

ok so why do you not run new speaker cable from the headunit to the 6x9's, i think that you are overloading the headunit by trying to run 2 sets of speakers from one power source I:E the fronts speakers.

well by overloading it you have maybe burnt it out or it may have a thermal cut out to protect it but i doubt that if its stopped working even after its cooled back down.

Most but not all stereos have over load protection. I suggest that this doesn't and at some point while fitting the rear speakers and with head unit power on you have shorted the speaker wires together (or let the + speaker cable touch earth) and blown the rear output channels of the head unit.

If this unit does not have overload protection and you have now wired the speakers in parallel (I suspect it is rather than series connection) then there is a high(ish) risk that at full volume you will now blow the front output.

It may not blow straight away but high sounds for sustained periods of time may eventually cause failure.

You should be able to check on the unit or manual to see what impedance speakers it is designed for. I suspect it will be either 4, 6 or 8 ohm. If it is rated for 4 - 8 ohm you should be OK. If it is only 8 ohm you are pushing your luck.
