I have a fused distribution block in my boot which takes one wire in and 2 wires out, for each of these outputs there is a 100amp ANL fuse, now I only use one of the outputs so could I take the fuse out of the output which I am not using and place this fuse in the inline fuse holder of the wire which goes into the fused distributution block as the fuses are the same size.

I suppose my question really is would it be safe/cause any problems if I took the fuse from the output I am not using out?

I think so as logn as the fuses are NOT connected in anyway to complete a circuit as such
